There are definitely accessible seats, so in the worst case scenario you could book in advance at the Midori no Madoguchi booking counter found at most larger JR stations.

Applying for Wheelchair sticker for rental car
There is a special permit you can get that let’s you park in certain no-parking zones but it takes at least two weeks and you need to be a Japanese resident as the police use the disability pass you get from city hall etc
So, not really for tourists.
However, if you just want to indicate you have a reason for parking in the wheelchairs…
