There really isn’t a lot of room to leave stuff (like a wheelchair), but in theory I guess if it folds you could leave it between the last row and the wall. And I have seen a few now with a very small rack/closed for baby carriages.

I haven’t been but according to the website, there is an accessible toilet and the grounds are accessible.
However, the Karakuri Yashiki and Shinobi Monomi Yagura have steps and aren’t wheelchair accessible.

For the cities you mentioned, likely the experience will be the same as Tokyo (though, the smaller the city, the fewer the options).
I would note:
- In Kyoto you will need to rely on buses to get to many of the sites. While they are accessible, they are also very crowded. Getting on at the beginning point of a bus route will be fine, but…
