Trains are actually the thing you don’t need to worry about as they actually run more frequently over new years. (Though, long distance trains like the Shinkansen are often packed and impossible to book the few days before and after New Year’s.)
As for tourist sites and restaurants, be sure to do your research! They often close over the holidays.

Great list! I have been thinking of making of a video of my packing style. I pack Days of the Week bags with all of my outfits for each day in one bag each. On a cruise where themed or formal nights are typically told ahead time, it makes it easier to plan ahead than sorting through clothes the days of!
