Our experience was most smaller places were not large enough to accommodate a wheelchair either through the entry or in the walkways around tables, but some larger restaurants or those in shopping malls or similar often could. We found staff were quite kind and worked to seat us when they could. Perhaps checking with your hotel would be a place to start.

We stayed at Hilton Tokyo in Shinjuku and it was a very nice room with roll in shower. Hotel overall was very nice and in a nice location.
