When we were in Kyoto we took some cabs. It was easy to access to temples.
We Spent Two full days in Kyoto and it was not enough. If I can share you my opinion for your travel, you Could stay a Little bit more in Kyoto ( and maybe Nara) instead of going to Osaka if you want to visit temples.

For shinkansen, if you book, you can put your wheelchair in a specific place and stay on it.
It was not difficult to take train when we were in Japan.

The staff came to see us At the entrance because :
– inside there are some areas Where you cannot go with Wheelchair.
My husband let his Wheelchair At the entrance : it was difficult for him but it was a great experience !
