Trains are actually the thing you don’t need to worry about as they actually run more frequently over new years. (Though, long distance trains like the Shinkansen are often packed and impossible to book the few days before and after New Year’s.)
As for tourist sites and restaurants, be sure to do your research! They often close over the holidays.
Some of the hardest hit by the DAS changes are Annual Pass Holders since the cost of Genie + (or multipass or whatever it is called at the moment of typing this!) is very cost prohibitive for regular visits.
However, if you are a twice a year or less visitor, do the DAS changes affect your future Disney Parks plans?
