in fact, wheelchair accessible rooms in Japan are called ‘universal’ or ‘barrier-free’.
I think it may be hard to find a big universal room, but maybe you can book a “normal” room next to your accessible room. Japan is really very sure and secure, and people are really gentle and helpful, this kind of solution may be OK I think.

I am going to Japan for the first time in July, Tokyo specifically. I use a small manual wheelchair but cannot walk at all. I’ll be traveling with my husband and two kids (10 and 12).
