JNTO has a pamphlet with information on Japanese Ports. It probably doesn’t include specific acessibility information, but there is information about how to get from the port to the city centre. I can provide some information on the official Pokemon Cafes. You can make a reservation through the website. There is one in Tokyo (Nihonbashi), and one in Osaka (Shinsaibashi). Looking at their locations, and the pictures on the website, they should be accessible for whelchair users.
