There are definitely accessible seats, so in the worst case scenario you could book in advance at the Midori no Madoguchi booking counter found at most larger JR stations.

There is a special permit you can get that let’s you park in certain no-parking zones but it takes at least two weeks and you need to be a Japanese resident as the police use the disability pass you get from city hall etc
So, not really for tourists.
However, if you just want to indicate you have a reason for parking in the wheelchairs…

I think you should bring a wheelchair mark that you can attach to your car using a magnet. In Japan, you don’t need to apply to the government. However, even if you have the mark in Japan, you may not be able to expect a big change in your environment.

The answer to your question is… In most places, you probably won’t be able to get a discount unless you have a “certificate issued under the Japanese system”. However, this is not always the case, so please ask verbally at the reception desk of the historical heritage you are visiting. Maybe you will be able to get a discount…
