If you are looking for a nice small art museum in Tokyo, try the Mitsubishi Ichigokan Museum (https://mimt.jp/english/).
Even though it looks like it only has steps, there is an elevator in the back near the main entrance. Once inside there are elevators an accessible toilets. The normal route uses several floors, so the staff will guide you back to the correct rooms after using the elevator.
It isn’t very crowded, which is nice too.
