Hello,
in fact, wheelchair accessible rooms in Japan are called ‘universal’ or ‘barrier-free’.
I think it may be hard to find a big universal room, but maybe you can book a “normal” room next to your accessible room. Japan is really very sure and secure, and people are really gentle and helpful, this kind of solution may be OK I think.

I am going to Japan for the first time in July, Tokyo specifically. I use a small manual wheelchair but cannot walk at all. I’ll be traveling with my husband and two kids (10 and 12). Our big issue is where to stay (place that has interesting stuff in a walkable area and close to an accessible subway station).

I know this doesnt help, but we didnt use any taxi service, we did use the trains and walked/wheeled the rest of the way. If you use the trains, I would go 15 min in advance so they can set up your destination end to end. FYI, they call it a slope not a ramp

There’s a very nice wheelchair workshop in Sumida-ku, not far from Sky Tree.
