We did Tokyo disney and sea, they don’t close. Other places, you need to check carefully. The close before and after the new years.

Trains are actually the thing you don’t need to worry about as they actually run more frequently over new years. (Though, long distance trains like the Shinkansen are often packed and impossible to book the few days before and after New Year’s.)
As for tourist sites and restaurants, be sure to do your research! They often close over the holidays.

Hello, we will hopefully be in Osaka until the 3rd Jan. We understand lots of places close over new year and we are trying to plan what would be best to do in this time. I have read the Minoo falls info and that looks excellent but would trains be running at this time? Many thanks.

For Kyoto, the Philosopher’s Path is a nice walk, but not reaaaally nature. There is a train through a ravine that is in nature, but not a walk…
near Tokyo you could go to Hakone or Mt Takao?
